Guys,
I have just finished my first stock moto build (complete '99 engine with new cylinder/crank/bearings/piston/etc.). I am now ready to build a second engine for "stock Honda" for my other kart (dad will be driving this one). I found a pretty good deal on a 2000 lower end. Can I just slap a '99 cylinder on it? If so, is the 2000 lower end legal for stock Honda?

Yes but a 2000 engine is a 5-speed trans, unless it was built out of a kit engine.

Todd,
When you ask 'legal" what rules are you building the engine too?
If you are using SKUSA rules, the cases and transmission would be legal, but you will need to replace the complete ignition system, intake boot, and reed cage to 1999 components.
You do not need to change the cylinder under SKUSA stock moto rules.
If you decide to bolt on a 99 top end, the bolt pattern for the cylinder is the same. You will need a head to go with the cylinder.
